Where to add javascript from affiliate networks

Lots of my affiliate networks allow you to add some javascript to automatically change direct links to your affiliate link. Where would I add this in the Clipper code? Is there a best practice for how to do this when you have multiple scripts you want to run (ebay, amazon, shareasale, CJAffilidates, etc.)
