YES, you can update your WordPress to the new 3.6 version while using ClassiPress 3.3. Just make sure you are already using ClassiPress 3.3 or the latest development build (updated daily).
ClassiPress 3.3 has been extensively tested to use with WordPress 3.6 and is fully compatible.
