I just went through this the other day.
The file theme-indeed.php can now be found at the \includes\indeed folder of Jobroller...line 79. You need to access the file via ftp.

It's all done in theme-emails.php. Out of the box, the only evidence I've seen of JobRoller branding itself in emails is at the very bottom of the email, it says
"Regards,
JobRoller"
