The rectangle that is grey that contains the logo and the main menu headings and search bar - is this easily changed? Is it one image file? If I change it will it ever be overwritten by subsequent updates, or are image files unlikely to change. I would like to customise this area, but am expecting updates in the future and am wondering if not a good idea.

You can change the logo through the Wordpress admin and which is not affected by theme updates. Other than that it will may require code modification of which will be overwritten when update comes. However, you may implement theme modifications using a child theme http://codex.wordpress.org/Child_Themes so that it will not be affected by updates.
