If I insitall classipress on WP Mu will I be able to see all the transactions for all the domains through the main dashboard on the primary domain primarydomain.com? Or will I have to log into each subdomain separtely?

You may wish to check back on this link: http://codex.wordpress.org/Create_A_Network tomorrow (after the SOPA protest period has ended), to clarify WPMU is now replaced by WordPress Multisite. In terms of transaction information, no I don't believe you would see this data for multiple instances in one location.
