Yes, it's a standard feature of WordPress 3.1 and up. You can create custom menus, which can be used to show the pages and categories you want, including external URL's (which is technically what you'd use for linking to your other directories).. But from the front end it would appear as one website.
If it was installed in the root blog say and only thing it was using was the shared user DB to make logins easier would that be possible do you think?

If the user database was the only thing linking them, then I believe it should work fine. I still can't be 100% sure about buddypress having never used it, but I have done this same thing with a ClassiPress and BBPress installation and it worked perfectly.
