Using the showcase example of WooJobs

1. Can I have my own banner ad area between the search box and the Featured Post ? If so, can I through the theme sell this space?

2. And between the Featured post and the listings below it? If so, can I through the theme sell this space?

1. No default admin option on this but it can be done by modifying some codes as what other users have done.
2. Yes, you can put any banner and of which again will require some code modification.

By the way, WooJobs is using Jobroller and not Classipress.

Will such modifications be lost if there is a theme upgrade?

Theme modifications will be overwritten when you upgrade but you may use child theme to preserve your alterations. Others just prefer to take a log of the changes they made and just re-apply them when new version upgrade comes.
