Another multisite question regarding subdomains and directories

Sorry, I realise the multisite thing has been addressed numerous times before, but I have a slightly more complicated situation and just wanted to check what my options are.

I have a (dev) site that will use subdomains for different areas, and a directory for classipress. For example:

www.city1.example.com/classifieds
www.city2.example.com/classifieds
www.city3.example.com/classifieds

www.example.com and www.city#.example.com will have a different theme to the /classifieds subdirectory.

My question is do I need to have a separate Wordpress installation for each classifieds subdirectory? I know if I wanted a classified subdomain I would need an install for my base domain and a second with Classipress on it for my classified subdomain. Can I somehow get away with two Wordpress installs - 1 that manages all the subdomains, and one that manages all the classified subdirectories - or will each subdirectory need a fresh Wordpress install.
