New patch - questions before I start

I haven't updated to WP 3.1 before because of the problems I've read about on here. Now that we have the patch, what's the order of update? Do I update WP first, or CP, or doesn't it make a difference?

To back it all up I've downloaded the contents of my public_html folder to my hard drive, just in case either the WP update or the CP update completely ruins my site. Is that correct, or should I back up more/less?

Also with CP, I've made a LOT of modifications. Some of them have been to a child theme, but some of them didn't seem to register when made to the child theme so I had to make them to the main CP theme instead - like I have 2 css files, both of which have been modified, one in the child and one in the main theme. So what do I do with the patch? Do I over-write the child theme or the main theme, or do I have to go through each individual file to try and work out whether my site is using the child theme or the main theme version? Please tell me there is an easier way to do it as that could take weeks.
