Search Bar Page Not Found Error

Hi I'm running CP3.2.1 and WP3.5

I get an error Page Not Found in the standard Search Bar search block, and also in the CP Ad Search Box widget. All plugins disabled except Akismet and Appthemes Updater.

This only happenes with Permalink settings at /%postname%/ or /%post_id%/%postname%/ however when I set it to Default /?p=123 it all works.

I have WP installed in its own directory with Site Address different to Wordpress Address as per Settings/ General is this what could be causing this?
