I got a notification from Wordpress to update to version 3.5.2 and availability of Askimet 2.5.8. Should I update Wordpress or use Plugin?

Yes, you should always update Wordpress, theme, and plugins when their made available...Please make sure before updating to do a full back up of your site, just in case something goes wrong...You shouldn't have any problems updating to Wordpress 3.5.2, as I've updated all my sites without any issues. Sorry, I don't understand. I am currently using ClassiPress Version 3.2.1. Should I be using Wordpress Version 3.5.2 , Wordpress Version 3.6, or ClassiPress Version 3.3? I am confused as to which one I should be on, as i get messages to upgrade to 2 different versions of Wordpress but nothing mentioned about Classipress.

Current Wordpress version is 3.5.2, and Classipress is 3.3..Highly recommend you update both WP and CP. To receive messages about Classipress updates you'll need to download and install the AppThemes Updater plugin, you should be to find it in your customer account.
