Help Backing Up and Re-Installing

Hello,

I need to back-up my site, and re-install WP from scratch, delete all files and move my wp install from the ./v1/ directory to the ./ main directory.

I have a basic Idea on how to start but want to make sure I do it right, so if some one could help me out with this questions:

1. What folders and Files should I backup to keep my DB, Theme Changes, and plug-ins ?

2. If I make a fresh install in the main Dir to and Import the DB from the other install will it have conflicts since the old DB is set-up with the ./v1/ folder ?
