Affiliate issue

I'm having a serious issue with my theme. It's driving me up the walls.

I have implemented plugin "Affiliates".

I have done many different test and transactions on the website through the affiliate routes and it's not detecting. The site has it's own structure and doesn't seem to use a famous cart plug in so that it can be implemented easily with an affiliate plugin.

Goal: to have affiliate plugin actually track the transactions and not just the traffic.
