Moving JobRoller

Hi

I am moving Job Roller site from sub-domain to a root folder on the same host.
Here are the steps of the procedure;
1. Moving all the files
2. Downloading Database sql file and changing the URL in it to a new one
3. Uploading the sql file to a Database

Pretty straight forward like any other WP site. The site works fine all except page permalinks.
When I go to a Blog page it goes to a page that is in sub-folder. For some reason the urls are the same as in the sub-folder.

Maybe someone can give me some idea on this. Really haven't had this kind of problem before when moving WP sites.
