I think everytime you upgrade, you lose all your customisations, including the translations in the PO and MO files. So you would have to do that whole process again I'm afraid! I know its very time...

I highly recommend you wait for version 1.6.5 (coming out shortly), and then update JR FIRST, and then WP 3.5 Second.
But before all that, backup all your files via FTP and your Database.
