Customise the design completely without damaging the Core files

Hi,

We are thinking to totally re-design from scratch our Vantage Installation.
However, we want to have the theme always updated, every time a new update is released.

Is there any way of changing only a few files on the new design where the new updates will not overwrite or damage any of the work done previously?

Basically, we want to keep all features from Vantage, but with a fresh unique design to fit our needs and, at the same time keep the system always updated with less possible effort to keep it all up and running.
