Custom designs & overwriting on upgrades

Hey,

Does anyone have any ideas/processes they can share to minimise effort required on customised Jobroller designs when upgrading to new versions.

When I upgrade my sites, the designs which I have spent plenty time customising eg: http://kimgray.jobcast.co.za are all overwritten and I need to go back and see whats changed etc.

Would seriously appreciate any input on this.
