404 error for Classipress Sub-Directory installation

Hey guys, I'm just experimenting with a few different setups and I'm running into a few issues. I've put classipress on a wordpress install with no plugins in a sub-directory of another wordpress install at the website root (thats a mouthful!).

I've changed the permalink structure in the classipress theme to something other than the default as required but the only page that works is the classipress index.php. If I click on any other links it takes me to the 404 error page on the root wordpress install.

What am I doing wrong?
