Question About Multisite Install

I am looking to install the Vantage directory theme on a multisite install so that it can be used on an existing wordpress blog. When I went through the process of doing this, I came across this warning message:

"Because your install is not new, the sites in your WordPress network must use sub-domains. The main site in a sub-directory install will need to use a modified permalink structure, potentially breaking existing links."

Can anyone put this in plain English for me please? The absolute last thing I want to deal with or face is modification of my permalink structure as the site has thousands of pages of content. When I previously installed Vantage on a multisite setup it was with a brand new domain. So, it went like this:

http://newsite.com and http://newsite.com/vantagedirectory

My understanding based on my reading of the warning is that I must do the following in order to PRESERVE and protect my current link structure:

http://oldsite.com and http://vantagedirectory.oldsite.com

Is my understanding correct? And if so, do I just click the install button and it does it automatically or is there additional options to choose subdomain/sub directory after that page. I am scared to even click the button to find out.
